Well being a lazy wannabie i don't usually trace the lines like your supposed to, i just cut them from the background and then modify them. And ya, layers are very very very useful. Since it lets you overlap stuff like the Shadowing and such, or keeping lines above the colouring, Which is great for people like me who tend to wanna re-do things we've messed up.
As for changing the line colours. My art program has an option to modify the colours and lightness and saturation and such. And a "Colour to target" brush too. So that's generally how i would modify those. I'm sure there's a good chance your program might have something similar.

Enh, if they wanted it gone, i'm sure it would be by now:P Besides, If we hatch out how to draw better, it gets them some better art in the long run.:P
